How does this work?

So I'm curious how this works. Twice today I was attacked unprovoked by other players. My char has never engaged any others, he just trades, so I don't see how he is an enemy. How am I supposed to know if I'm going to be attacked by some random person or of they are just going to wave as I go by?

Well, that depends on what character you're flying, and who you meet :P Generally speaking, you can expect unlawful clans to attack you unprovoked, meaning you should watch out if there are any of them on the radar. Should you happen to meet a Reaver, you can at least expect a warning, but since we're mostly hibernating until v9, the chances of this happening to you are pretty slim right now :P Though pirates should try and tax you first, and only shoot to kill if you refused to pay.
Engaging others without any warning isn't the most fair conduct, but it's not against the server rules in any way.

So then I take it that syndicate and Black Legion are rogue clans. My char is unaffiliated and I just use him to trade to try to make some money so I can buy a ship that I can dogfight with someday.

One time I was killed while docking with a planet. I was about to be brought in and I get hit and within 5 seconds I'm dead. Doesn't seem like a cool way to fight.

That is rather unsporting, isn't it? It's best to trade away from player populated systems... or get used to running in an AT. With enough training you can learn how to use those things quite effectively, actually :D
