Useing 2 Mods the 3.1 and 4.1Beta?

=P~ Hello, say is there a way to have both Mod Managers on one system?

I had 3.1 installed (and all mods disabled) than downloaded the 4.1 saving it to my Desktop.

:-SS It apparently overwrote the 1.3 Mod, all the Mods were gone... :-SS

Not sure about this as i never tried, maybe if they where installed into different hard drives.
